The production .lcsim files mostly don't have <inputFiles> because we 
wanted to avoid people needing to modify their .lcsim files; we use -i 
instead. So all the examples under 
https://confluence.slac.stanford.edu/display/hpsg/Basic+Use+of+hps-java 
have "-i file.slcio" in them. You can have multiple input files if you use 
"-i file1.slcio -i file2.slcio" and so on. (This doesn't work with "-i 
*.slcio" and it would be nice if it did, but oh well.)

I've seen that SLIC error. It worries me too, and it's probably something 
in my geometry. (If it's any consolation, the -v3 geometry is worse.) I'd 
use the files anyway since 1 bad event out of a million is probably not 
going to kill your analysis. You should make sure the files have the right 
number of events (i.e. whether SLIC crashed completely or just kept going 
with the rest of the events).
