I just did this from the hps-mille git repo using the latest hps-java:

./buildCompact.py -j ../kepler2/hps-java/distribution/target/hps-distribution-3.4.0-SNAPSHOT-bin.jar  -c ../kepler2/hps-java/detector-data/detectors/HPS-EngRun2015-Nominal-v1/compact.xml -r millepede-milleBinaryISN_hps_005772.evio.0-v1-10k.gbl-L2_tu.res

and it works. Try that.

after a fresh update and recompilation it looks like the class BuildMillepedeCompact.java that I *do* need to produce new aligned geometries has disappeared from the jar file. Why?
Did something happen about this class in your latest changes?

ps. btw, the version of the EngineeringRun2015FullReconGbl2.lcsim steering file provided in the jar does not work anymore
