There is not much you can do when doing a source build on an old release short of manually correcting the source based on how those issues were fixed in more recent releases. For instance, the error compiling XrdPosix.cc was fixed in 5.0.3 so conceivably you could back port the fix. The deprecated use of PyEval_ThreadsInitialized() is indeed a recent problem with the latest release of python. This has not yet been resolved in any xroot release and many other projects are struggling with this problem. If you don't need the python bindings then you can ignore this problem. Otherwise, you would need to use the RPM version or turn off the "deprecated warnings" option when building. I will cut a ticket on the python issue.
